I am a undergraduate doing research on water quality in the Caribbean. Image processing is very new to me and I am wondering if Sen2Cor will be the right choice for atmospheric corrections for this environment? I noticed that Sen2Cor is under thematic land processing which concerned if it will be accurate for water.
As far as I know sen2cor is intended for land. It might calculate values over water but it will probably not have the quality you want.
Currently there is no other atmospheric correction over water available for Sentinel-2. But I know of two which are currently under development. So you need to be a bit more patient.
