I was trying to get median average (3 by 3) over height data (its range : -3 to 14 meters) but it gave me below error:
Although when I will use other filters like box car; it is fine.
Would you please guide me?

As a workaround, you might use common image filtering. Which you find in the menu at Raster / Filtered Band
