I made a tutorial for my students for compiling SNAPHU in Windows a time ago. It was originally written in German so the screenshots may not always totally match but the description should be sufficient. make sure that C:\cygwin64\bin (or wherever you installed cygwin) is in your PATH variable. make.exe should be available in this folder. If not, run the cygwin installation again and install the make environment (step 1h in the pdf).
