Seems like there are at least a couple of questions like this so instead I will make a suggestion for the create stack tool or for another processing step but that would be superfluous I think.
When offering to stack data, it would be great to be able to shift the values of some individual bands according to a reference point.
Example:
You provide the list of files,
You support the selection of bands and for each band you propose a pixel or a coordinate to 0 or to put to the value of your choice. So that when you add stuff together it makes sense in case of low frequency deformation.
The alternative is through snappy I guess as I don’t really know how to do that efficiently with band maths
